Which Lilith game do you feel has the worst story?

The answer to that can change depending on what metric you're using. Tsuma Netori has a dull story, but that's because it's a pretty standard netori plot set in an unremarkably ordinary modern day situation. By those standards, it's not bad, just disappointingly average. TA2 could qualify—especially the original version, where they set the Taimanin universe up to be an intriguing world of international politics and espionage, and then threw that all away so they could have constant boring tentacle scenes.

On a similar basis, I think the KS1 story is the worst of all the games I've played, as not only does it not have much of a plot, but what plot it does have is poorly executed. Despite the game taking place over a limited time period, where both the brainwashing progress and the antagonists' suspicion should be constantly shown to be growing, there is one point where an entire day passes without any events, plot progression, dialogue, or even establishing shots. As I recall, it literally just fades out from the Captain's office and then fades back in. At least do a scene of some kind, to give a feeling for the progression of time.
