If you could change one thing about Taima Seiko Alice, what would it be?

The story has some structural issues. It came out at around the same time as Chronos, and shares its basic format, wherein the last half gets split into two routes with two different focuses. This not only makes it feel shorter than it is, but it results in strange things like Bakgodek not appearing in the true route at all. I would stretch it out to be a standard 15 000 line-long game, and ensure that everything that gets set up has at least some sort of payoff somewhere down the line.
